The distribution of weight numbers for the deck armor where not coming
out right, so I dropped the armor until it matched those numbers. I
figure this was a case of different versions of SS2.
That is quite possible, although it would have been better if you had mentioned that with the sim.
Did a quick test with some of the data. Changes with the guns are:

Changes are minute, but I would still think it is proper to consider that the changes to the secondaries require a Partial Reconstruction.
Still, having completed the sim that I stared with for the above test, I get a 0.98 hull strength for the design in SS2. When comparing it with the SS data, I see a few armor weight values going up a bit with the SS2 sim but I do not get the impression that the additional 40 tons would be the cause of the hull strength dropping to 0.98 (subtracting 40 tons of miscellaneous weights did not change the hull strength of the 'original' sim below).
If I were to deal with that, I would slightly alter the freeboard a bit to gain the hull strength while indicating the problem of converting the SS1 sim to SS2 and asking if the below sim is okay to use as SS2 and to be used as base for the refit sim (sure hope I made no mistakes).

Messing around a bit with the design using your refit sim, I get something like this. The slightly increased draught I subtracted from the freeboard and I slightly adjusted the angle of the bow in order to get the same length (oa). The 77mm secondary barbette should sim the original 75 mm while you have a new turret with the 6" guns on top of it. With the slightly increased draught, speed and range are slightly altered so they match the 'original' shp and bunkerage weight. I would think that the below sim should be good enough to earn the label "Level 3: Major Refits (cost = 25%, except ships of 2,999 t light or less --> 15%)" instead of the label "Level 4: Partial Reconstruction (cost = 50%, except ships of 2,999 t light or less --> 25%)".
