I'd say it's only a modification if the planned CT (and it's armour) have been installed already; If not, it wouldn't be a modification in the R/R/R sense, and shouldn't be costly. Same goes for anything else that isn't actually built/installed yet.
The tricky point would be then earmarking what part of a ship is 'installed' at any given timeframe during construction.
